- VTK
The Visualization ToolKit (VTK) is an open source, freely available
software system for 3D computer graphics, image processing, and
visualization.
The programs MayaVi and ParaView are useful for free, easy to use scientific data visualization.

- jzy3d - a nice Java library for OpenGL accelerated scientific 3d plotting. Including contourplots, isolines, 3d scatterplots, and so on.
